The same touch-up technique on two different floors can produce completely different results — not because the application was different, but because the floors have different finish chemistries. A repair that blends seamlessly on a water-based polyurethane floor reads as slightly off-tone on the same species with an oil-based finish. The reason is not mysterious once you understand what distinguishes these finish types visually and how each one affects repair color.

The Difference Between Oil-Based and Water-Based Finishes
Oil-based polyurethane uses petroleum-derived solvents as the carrier. It takes longer to dry and cure than water-based products (typically 8–24 hours between coats), produces stronger fumes during application, and has a characteristic amber tone even when applied over natural wood. This amber cast deepens with age as the finish oxidizes — a floor with oil-based polyurethane applied 10–15 years ago is significantly warmer and more yellow-orange in tone than the same floor at installation.
The amber shift of oil-based finish changes the perceived color of the wood beneath it. Natural oak under oil-based finish reads warmer (more honey-golden) than the same oak under water-based finish. Dark stains under oil-based finish read with more red and brown warmth.
Water-based polyurethane uses water as the carrier. It dries faster (2–4 hours between coats), has lower odor, and dries nearly clear — it adds minimal color shift to the wood beneath. Water-based finish on natural oak reads cooler and closer to the wood's raw color; dark stains read closer to their original tone without the amber shift that oil-based adds.
Over time, water-based finishes don't amber significantly. A 15-year-old water-based finish on the same wood species will read cooler and lighter than a 15-year-old oil-based finish — the two floors, originally the same color, look measurably different after years of aging.
Why Finish Type Matters in Touch-Up Work
The finish type affects touch-up repair in two distinct ways.
Color perception. The amber cast of oil-based finish changes how underlying wood color reads. When selecting a touch-up marker shade for a repair, you're matching the color as it appears through the finish — not the underlying wood color in isolation. On an oil-based floor, the correct marker shade will have more warm, amber, or reddish undertones than the same species looks under water-based finish.
Water-based finishes tend to appear lighter and cooler — so using a warm-toned marker without adjustment can make the repair stand out even if the color seems close at first. This is one of the most common color mismatch errors in touch-up work on water-based finished floors.
Topcoat compatibility (if a protective coat is being applied over the repair). If a touch-up repair is followed by a spot application of floor finish to protect the repair area (appropriate for structural repairs), the type of finish applied over the repair must be compatible with the existing finish. Applying water-based polyurethane over an oil-based finish can cause adhesion failure, cloudiness, and eventual peeling. Applying oil-based finish in a spot over a water-based floor is less critical from an adhesion standpoint but will produce a visible amber spot that's immediately obvious.

Touch-Up Products That Work on Oil-Based Finishes

Color selection for water-based finish floors and furniture: Water-based finishes preserve the cooler, truer color of the underlying wood. When selecting a marker shade, choose a shade that is neutral to slightly cool in its undertone — avoid shades with strong amber or red warmth, as these will read as too warm against the clear, cool appearance of the water-based finish.
On a medium oak floor with water-based finish, a neutral medium-brown shade will typically read more accurately than a honey-amber shade that might look correct on an oil-finished floor of the same species.
One specific scenario to watch: if the floor was stained before the water-based finish was applied, the stain color is the reference — not the raw wood color. Stains range across all undertones, and the water-based finish will preserve the stain color more faithfully than an oil-based finish would. Match the marker shade to the stained floor color as it appears under the water-based finish.
Application technique on water-based finish: Water-based finishes dry harder and often slightly flatter in perceived sheen than oil-based at the same grade. The marker application technique is the same, but sheen assessment after buffing should reference the lower-reflectivity baseline of water-based finish. A repair that looks slightly dull on water-based may be at the correct sheen level for that finish.
Topcoat over water-based floor repair: If applying a protective topcoat over a structural repair on a water-based floor, use a water-based compatible product — water-based polyurethane or water-based furniture finish. Avoid oil-based products in spot applications, which will add visible amber to the repair area and create an immediately visible warm patch against the cool surrounding finish.
Common Mistakes and Compatibility Issues

Applying water-based spot finish over oil-based floor as a topcoat. Adhesion failure and cloudiness. Always use finish type compatible with the existing finish, or use wax as a neutral alternative.
Not accounting for aged amber shift when matching oil-based floors. A shade matched to the original floor color will read too cool against a floor that has deepened amber over years of oxidation. Match the floor as it currently appears, not as it appeared at installation.
Testing the shade under the wrong light. Oil-based floors, with their amber cast, look dramatically different under warm incandescent versus cool daylight. Water-based floors are less sensitive to light source but still vary. Always test shade selection in the actual ambient lighting of the space.
Assuming the floor finish type from age alone. Oil-based finishes were more dominant in residential use through the 1990s and early 2000s; water-based have become more common since. But both are still actively used, and many floors have been refinished at different times with different products. Identify finish type by looking at the color (amber cast = oil-based; clear, cooler = water-based) rather than assuming based on installation date.
How to Get a Seamless Result on Either Finish
The layering technique works on both finish types — the difference is in shade selection, not in application method.
For oil-based finish: Select marker shades with warm, amber, or reddish-brown undertones. Start with a warm base tone and build toward the correct depth with warm mid-tones and dark grain lines. Buffing for sheen should target the slightly higher reflectivity typical of oil-based finish.
For water-based finish: Select marker shades with neutral to cool undertones. Start with a cool or neutral base tone and build layers that stay within the cool-to-neutral range unless the original stain was warm. Sheen buffing targets the slightly flatter reflectivity typical of water-based finish.
